This is just based on long, distant memories, but I think you can actually fish up the bomb fish and get water bombs from them.

I ran out of water bombs, and couldn’t continue.
Had to warp out, ride to Kakariko and buy more… is there a vendor or a replenishable source of water bombs in the first rooms of this dungeon, or maybe in lake hylia somewhere?
I already looted the chest in the room with the metal carapace enemies.
